in general, can you just put stronger magnets in an old dc motor and get more power out of it?

Yes, but its not as easy as you might think. Finding stronger magnets the right shape is hard.

I saw someone on Youtube who'd wound thier own coils placed them on one disc for the stator and had magnets flat on the rotor disc to make thier windmill, is that an easier way?
