To reduce the heat, I want to reduce the frequency of the processor in Raspberry pi3b using the system settings Raspbian. Will this affect the time relationships in mmbasic? (timer, SPI, GPIO, etc.). If it does, how do I account for these changes in my program?

Sorry - no idea. Try it and see. You can read the documentation on pigpio. This may give some clues.
